Marvel has a long tradition of different continuities and universes. For example, the comics are in is Earth-616. The Marvel Cinematic Universe is Earth-199999. This one is Earth-... Er... Let's say 54, because there doesn't seem to already be one of those.
In simpler terms, I'm going to be making up the continuity. As a general guide, people like Iron Man, Thor, Captain America and the like will probably have origins mostly like their film counterparts (unless anyone plays these characters, then they'll have some leeway to alter backstory).
For X-Men type characters, the continuity may be... roughly like the comics, to a degree, because I happen to be more familiar with that franchise. If it's Fantastic 4, I'll probably do some Google work and make a decision. In general, though, you can assume no big world altering things have happened. People may have stopped some crime, or even some larger plots, but probably no one has invaded Earth, or anything too major, so the universe will be mostly free of cumbersome backstory so far.
For those less familiar with the Marvel Universe in general... it's a universe. People have superpowers in it. There are roughly three major types of superheroes. Some of them get their superpowers through some accident. For example, Spider-Man (in this universe) was bitten by a genetically engineered spider, which somehow gave him superpowers. More common are mutants, people whose superpowers are, in fact, beneficial (usually) mutations. Not all mutants are superheroes, but all of them suffer prejudice from non-powered people, typically due to fear, and poor understanding. In some cases, due to fear and a perfect understanding, if they've had run ins with the... less nice minority. Finally there are people like Iron Man. These are people who actually don't have any super powers, but are so skilled in some area or another, engineering, hand to hand combat, whatever, that they can function as superheros.
In terms of major organizations, there are a few to take note of. First is S.H.I.E.L.D. a psydo-secret government agency (their existence is not a secret, most of their operations are). Most S.H.I.E.L.D. employees have no superpowers, but they tend to be heavily involved with people who do, be it checking up on them, fighting them, or working with them. They tend to keep a small number of elite heroes on call, in case of serious emergency. Said group has an ever changing roster, and is known as the Avengers (not to be confused with these Avengers www.youtube.com/watch?v=GeK3Lkd_XL4).
There's also Hydra. Formerly a rogue Nazi science division, they've since gone deep underground. Some people don't believe they exist anymore. Others are less convinced.
There are two mutant groups. Xavier's School for Gifted Youngsters is, in secret, a private school for mutants. Most of them are simply students, learning to control their abilities, along with the regular subjects you'd expect from a school. A select few are part of the superhero team, the X-Men. Typically the X-Men, under the leadership of Charles "Professor X" Xavier, work towards peaceful cooperation between mutants and humans. The other group, the Brotherhood of Mutants, is run by an old friend of Xavier's, Erik "Magneto" Lehnsherr, whose goal is closer to mutant domination.
Those are the major things. I'm leaving most of it vague, so it can work around player backstory. Feel free to reply to this thread with any questions or ideas.
